Toneworld and Sounds Great (out by the airport) are two that spring to mind.
There's also PMT in Salford. But its always so loud in there, the staff actually wear ear plugs!!
As already mentioned, I think Sounds Great is well great and worth going to....
Huge +1 for Toneworld. I've not been to the shop, but their online service is epic
In the centre the options are:
Dawsons - Picadilly Gardens, a 'big box' store with plenty of choice. I think they do operate an 'ask before you play' policy but they have a huge amount of footfall being positioned where they are so they probably spend all day stopping kids picking up the high priced stuff... I've had good service though in the past.
Johnny Roadhouse - Oxford Road, often has second hand gear at decent prices. I've had good service here.
Toneworld - mostly boutique, stock is well photographed on the website so you can get an idea of what it is about. Not bought from here so can't comment on service.
PMT - Salford, its walking distance from Deansgate. I had one instance of poor service, but it was instantly rectified after talking to the salesman. I have no problems recommending the store. Again like Dawsons they get a lot of kids playing loudly all day so I'd imagine it is a tough place to work and stay sane. Loads of choice, especially if you're interested in a Fender or Gibson guitar.
Chase (On Oldham Street, but I never go in so can't comment).
If you can get there Sounds Great on the south side is my personal favourite shop all things considered. They have a lot of nice gear and the staff are very knowledgeable. I have had great sales and aftersales experiences here, they look after you well and the stock is on the website so you can see if they have anything interesting.
Toneworld is great for high end gear, PMT for anything else.
PMT are really keen on pricing, I've managed to get them down to Thomann prices on a few occasions so do your homework before you go. Deal with Ben if you can, he'll always do his best for you.
Sounds Great is indeed great (the guys at Toneworld used to work there) but could hardly be considered Manchester, it's at least 30 minutes drive from town.
